The
simplest way to avoid this problem is to
make sure there are no primary flight
groups in front (meaning they have a lower
flight group number) of any add-on craft.
Always put a primary flight group
consisting of the original XWA craft
behind (higher flight group number) your
add-on craft. This example will illustrate
the point. Let's say you want to build a
skirmish with your 17-KM SSD, 1 ISD and 1
VSD. Also, you want TIE fighters, and lets
say you want to include a TIE add-on craft
such as the TIE Scimitar. I'll show some
examples to illustrate how to keep all of
these craft within reasonable distances (not
over 99.99 km).
Example
1. Imagine the craft below appearing in
the quick skirmish window as team 2
(Imperial) in the order shown.

In
this scenario, the SSD executor will be at more
than 99.99 km because it is behind primary
flight groups!
Now,

this scenario, all craft will appear in
the proper distances according to what you
specified in the skirmish. No add-ons are
being primary flight groups.

this case, flight group T/Scimitar (an
add-on) is behind a primary flight group
and it's start distance will be at over

this scenario.

The
start distances will all be correct in
this scenario because all add-on craft
have no primary flight groups in front of
them.
Here
is a quick summary. Put all fighter craft
including add-on fighters in the first
flight groups. Put all capital ships
including add-on cap ships in the last
flight groups. An add-on cap ship must be
in the first capital ship flight group.
Unfortunately, you can only use one add-on
capital ship in a mission. If you use more
than one, that means one of them must be
placed in a higher flight group than the
other, and you get the distance
problem.
My
answers may not be the best, but these
methods are what works for me.
